Naoto: Minato respects Naoto a lot for her integrity, will, and determination. If he had to compare her to something, she's like a clock or watch that's full of good works and continues to keep on going no matter what for not just her benefit, but for those around her. He knows just as well that she can handle things on her own, and is super competent and proficient in battle. She is thorough and thinks things through and rationalizes before acting or speaking. All admirable qualities.
It did come as a surprise that she's a Persona user, but it's a pleasant surprise. It's always nice to meet someone with whom you share something in common, especially something as important as knowing about Personas and Shadows. It really reminds him of home despite the differences between the concepts, and he's glad that they have the chance to discuss it.
This next part is a little hard to explain too, but here goes, and you can always ask for clarification. ^-^ With his world's situation as it is, and knowing that she is indeed a Persona user and is still in the middle of her saga at her own home with her friends, Minato feels he should look out for her, but not just for those reasons, but because he considers her a good friend (more on that below). This feeling persists despite how well very well aware he is that she can take care of herself and how independent she is. He has no intention of being overbearing or anything, of course, but he will help, defend, and protect her whenever she needs it, and without a doubt, fight alongside her no matter what.
He looks to her also a confidant in a way; he's a little more relaxed and open around her when it comes to discussing his world since she can relate. They haven't talked a lot in terms of number of times they've spoken to each other on separate occasions, but they have engaged in long conversations (quality over quantity), and those conversations have been really meaningful to Minato, and thus it's why he thinks of her as a good friend and someone he can rely on.
